
Shopify Transaction Fees 2025: How to Save and Optimize Costs
The profitability of an e-store often depends on very specific numbers, and one of them is transaction fees. At first glance, they seem small, but at the end of the month they can add up to an impressive amount, directly reducing the business margin. The topic of 2025 is especially relevant for Lithuanian businesses, because Shopify Payments - the official Shopify payment solution , which allows you to avoid additional fees - is not yet available everywhere. Many have to use third-party providers , such as Paysera, Stripe, Montonio, MakeCommerce, Opay or PayPal, and this is where the problem of double taxation begins.
The mechanism is simple. If Shopify Payments is enabled, only its set fee is paid, which usually ranges between 2 and 2.9 percent plus a symbolic 0.25 euros per transaction. There is no additional Shopify transaction fee here. However, if another provider is chosen, Shopify also deducts its own fee from each sale, which depends on the plan : Basic users pay 2 percent, Shopify plan – 1 percent, Advanced – 0.5 percent.

As you can see, the difference between payment solutions is evident even with such a small amount.
What does this mean for Lithuanian stores? For small stores with a monthly turnover of less than 1,000 euros, it is usually most profitable to use Shopify Payments, if available, or Opay due to its simple management and lower initial costs. For medium-sized stores that reach up to 5,000 euros per month, Shopify Payments or Stripe are usually recommended due to better functionality, especially if expansion is planned outside Lithuania. Large stores with a turnover exceeding 5,000 euros often combine several solutions at once, as in such cases there is an opportunity to negotiate individual rates. For international businesses, Stripe or PayPal remain attractive due to the widest payment acceptance options.
The key is to calculate not only the basic fees, but also all the differences between Shopify plans and supplier rates. This is the only way to realistically assess how much each sale costs and choose the optimal solution that won't eat into your profits.
